You get the rare engineparts from shipwrecks, I think(!) there is a percentual chance for a specific shiptype to drop one of those parts. The guys above have already listed some of those unique places. Stations like Lonely Giant, Split Lost Colony, Badlands Colony. I think all of them are located around those unique special stations if I remember correctly - no TTO needed. Where did you find these missions? However I do not know if you get for the relicts always shields and for the space fly eggs always weapons. I reloaded and repeated exchanging those wares with different people, it seems you always get to choose from the same 3 Mk5 weapons, shields, engines. Again I could choose from 3 different mk5 engines. The latter two are located in very specific "Lockboxes" around the universe in the main game (no expansions/DLCs needed) while the first two are dropped randomly by destroyed ships and opened Lockboxes, that also means that the "Rare Engine" as well as the "Spacefly Egg Collection" can be crafted multiple times. Those artifacts are the "Rare Engine", "Spacefly Egg Collection", "Kha'ak Relics" and "Ancient Relics". With the introduction of crafting there are also some "secret" and unique artifacts added to the game which can be crafted (if you found all of them) to very powerful upgrades for the Skunk.
